FROGS: Find, Rapidly, OTUs with Galaxy Solution.

چکیده
Motivation Metagenomics leads to major advances in microbial ecology and biologists need user friendly tools to analyze their data on their own. Results This Galaxy-supported pipeline, called FROGS, is designed to analyze large sets of amplicon sequences and produce abundance tables of Operational Taxonomic Units (OTUs) and their taxonomic affiliation. The clustering uses Swarm. The chimera removal uses VSEARCH, combined with original cross-sample validation. The taxonomic affiliation returns an innovative multi-affiliation output to highlight databases conflicts and uncertainties. Statistical results and numerous graphical illustrations are produced along the way to monitor the pipeline. FROGS was tested for the detection and quantification of OTUs on real and in silico datasets and proved to be rapid, robust and highly sensitive. It compares favorably with the widespread mothur, UPARSE and QIIME. Availability and Implementation Source code and instructions for installation: https://github.com/geraldinepascal/FROGS.git. Recent Computational Advances in Metagenomics (RCAM’15)
High-throughput sequencing of 16S/18S RNA amplicons has opened new horizons in the study of microbe communities. With the sequencing at great depth the current processing pipelines struggle to run rapidly and the most effective solutions are often designed for specialists. These tools are designed to give both the abundance table of operational taxonomic units (OTUs) and their taxonomic affilia...

baryonic matter distribution in the large-scale structures is one of the main questions in cosmology. This distribution can provide valuable information regarding the processes of galaxy formation and evolution. On the other hand, the missing baryon problem is still under debate. One of the most important cosmological structures for studying the rate and the distribution of the baryons is gal...
متن کاملHost Ecology Rather Than Host Phylogeny Drives Amphibian Skin Microbial Community Structure in the Biodiversity Hotspot of Madagascar
Host-associated microbiotas of vertebrates are diverse and complex communities that contribute to host health. In particular, for amphibians, cutaneous microbial communities likely play a significant role in pathogen defense; however, our ecological understanding of these communities is still in its infancy. Here, we take advantage of the fully endemic and locally species-rich amphibian fauna o...
متن کاملDynamic Modeling and Controller Design of Distribution Static Compensator in a Microgrid Based on Combination of Fuzzy Set and Galaxy-based Search Algorithm
This paper presents a nonlinear controller for a Distribution Static Compensator (DSTATCOM) of a microgrid incorporating the Distributed Generation (DG) units. The nonlinear control has been designed based on partial feedback linearization theory and Proportional-Integral-Derivative (PID) controllers try to adjust the voltage and trace the output. This paper has proposed a combination of a fuz...
متن کاملTemporal Variation of the Skin Bacterial Community and Batrachochytrium dendrobatidis Infection in the Terrestrial Cryptic Frog Philoria loveridgei
In animals and plants, symbiotic bacteria can play an important role in disease resistance of host and are the focus of much current research. Globally, amphibian population declines and extinctions have occurred due to chytridiomycosis, a skin disease caused by the pathogen Batrachochytrium dendrobatidis (Bd). Currently amphibian skin bacteria are increasingly recognized as important symbiont ...
